The Krapina Neanderthal Museum collects, preserves, researches and exhibits geological, paleontological, anthropological and archaeological material.

The Museum owns the following collections (621:KRP): geological, paleontological, experimental archaeology collection and a sculpture collection.

1. Geological collection – consists of 36 specimens and contains geologic maps and drawings, as well as minerals and rocks, some of which were collected in Krapina and other parts of Croatia, while others came through purchases or exchanges with similar museum institutions in the world. The collection of geological materials allows the Museum to form a more complete representation of the entire geological history of Croatian Zagorje in order to better understand the geological time scale for this area. The geological collection is registered with the Register of Cultural Goods of the Republic of Croatia, in the Listing of protected cultural goods, under the number 3805.

2. Paleontological collection – consists of a total of 73 specimens, and contains fossil samples of plants and animals, some of which were collected in Krapina and in Croatian Zagorje neighbouring areas, and others came through purchases or exchanges with similar museum institutions worldwide. Rocks with fossil ramains are lasting documents of geological history and a reliable proof of biological evolution, giving us evidence for the evolution of life on Earth from the Precambian to Cenozoic Era. The paleontological collection is registered with the Register of Cultural goods of the Republic of Croatia, in the Listing of protected cultural goods, under the number 3805.

3. Sculpture collection – consists of a total of 64 objects, and contains art by world-famous artists and sculptors, which are presented at the Museum, on the finding site, and in Hušnjakovo Park. The most famous among them are dermoplastic sculptures of the prominent French artist Elisabeth Daynès, which make the main assembly of the Krapina Neanderthal Museum's permanent exhibition.

4. Experimental archeology collection – consists of a total of 129 specimens, and contains specimens donated by the late Stjepan Vuković, founder of the Archeological departement of Varaždin City Museum, and the originator of experimental archeology in Croatia. It consists of Vuković's documentation, his hand-made objects in stone and wood, and an experimental drill he created and used in numerous experiments. The experimental archeology collection is registered with the Register of Cultural goods of the Republic of Croatia in the Listing of protected cultural goods, under the number 3805.
